Throughout the past few years, her preferred source of protein has been egg.

She hasn't been eating the same egg for years. Make it plural.
Yes, some foods can be spoken of in an abstract, noncount way--- but not eggs.

While "Throughout the past few years, her preferred source of protein has been egg." is grammatically correct, it would be better as: "Throughout those past few years, her preferred protein source has been of egg."
