The Godfather: Part II (1974) was a prequel to The Godfather and probably best prequel.

Star Trek (2009) is a personal favorite to older Star Trek films.

The Hobbit: An Unexpected Journey (2012) as a prequel to Lord of the Rings and The Hobbit: The Desolation of Smaug (2013) was almost as good.

X-Men: First Class (2011) was excellent, and hard to decide whether Days of Future Past is a prequel.

Indiana Jones and the Temple of Doom (1984) was a good film, even if not as good as Raiders of the Lost Ark.

Rise of the Planet of the Apes (2011) was a good film prequel to the original Planet of the Apes.

and Red Dragon (2002) was good, even if The Silence of the Lambs was excellent.

Fantastic Beasts and Where to Find Them (2016) was a good prequel to the Harry Potter series.
