Why would a train be running at 5:30AM on a weekend?
It's odd when I see trains running this early. Is it for workers?

Supply and demand. If nobody took the train at that hour, nobody would ride it.

People work strange hours. Not everone is 9-5 and train companies have to accommodate this.

There must be a reason.

Trains run at all hours of the day or night. You failed to mention what kind of train (passenger or not?). Trains run at times needed to get their load or their passengers where they need to be at a time they need to be there.
Your question belongs in Cars & Transportation>Rail as it's currently in Sports>Running (due to the word "running" being used) and not applicable to this subcategory (and thus decreases your chances of getting many useful answers).
Moving your question can be done by clicking Edit (pencil icon for mobile)>Edit category just beneath your question, then selecting the category that's appropriate for the topic.

It could be for workers or for early travelers. When I lived in Italy, there were more night trains than now where you could sleep on the train on an international trip and arrive at your destination early in the morning.

You didn't say what kind of train it is.
If it's a commuter train, it could be for people who need to get to work in the morning on a weekend day.
As a group, freight trains and intercity passenger trains are running 24-7.
If it's a freight train, it could be running nearly 24 hours a day for one, two, or three days. It would make stops to pick up or discharge freight, to take on fuel, or to change the crew.
An intercity passenger train could also be running nearly 24 hours a day for maybe up to 2 days. It would stop at passenger train stations. It may take on fuel or to change the crew.
The freight train and intercity passenger train may have more than one crew aboard, with people not on duty in a lounge or crew sleeping quarters.
The train you saw might have been scheduled to be at the point where you saw it before 5:30 a.m., but was behind schedule.

Some people start work at 6am, early trains to busy areas are not rare.
