What was wrong with route 66, as compared to the interstate system that route 66 was decomissioned?

I gather Route 66 is your current obsession?  It was impractical to widen it in order to handle the increased traffic.  It was less expensive to put in a new Highway than repair an old highway.

    Do some research.

There wasn't anything "wrong" with it, but it was superceded by I-40, which is part of the federal interstate highway system. Parts of Route 66 still exist in the Southwest. Arizona has the longest contiguous stretch of Route 66 left intact.

There was nothing wrong with it.  It was made redundant by the Interstate Highway System.

A number of US highways met the same fate, but Route 66 was the most famous.

It went through many towns and cities.  The Interstates skirt traffic congestion.
