Why is referring to someone as “they/them”good, but calling someone “it” is offensive?

This is how our ancentors have created the language with appropriate meanings. So people understand what they hear from their previous generation.

In today's environment, anything and everything can be offensive. Don't worry about it, as far as I know it not against the law to offend someone. Some people get bent out of shape because they want special consideration given their gender status choice which does not conform to Mother Nature. Rather than make a mistake that becomes a problem, just ignore these people.

Because pronouns like he, she and them have been and still are used to refer to people, whereas it refers to objects. Most people who don't identify with the male or female genders would most likely feel like being referred to as "it" would be dehumanizing.
