If a copy of me is created in a transporter malfunction, does my "eternal soul" also get copied?
What if the military clones 500 copies of their best soldier. Will each have an "eternal soul"?

The scientific community is exclusively materialistic. Your soul is not material so it doesn't exist. They believe your self-awareness, consciousness, is merely neural connections in your brain, and they assume it dies when you die. In the same way, they believe that if we could build a computer with the complexity of the brain, then it would become conscious and believe it had free-will, just like you!
You would be considered a dualist - a human has a material body with an immaterial soul (conscious). You would normally accept that people born from artificial means still have souls - this includes twins, clones, or other forms of genetic engineering to give birth to people.

There is no such thing as a soul so that's not a problem.

Souls do not exist - they are the invention of theists who want to try to scare you into believing the propaganda they eschew.
